Fullmetal Alchemist: Brotherhood, Code Geass: Lelouch of the Rebellion, Samurai Champloo, Cowboy Bebop, Durarara!!, Noragami (the manga is preferred), Mononoke, Soul Eater, Black Butler, Blue Exorcist, K Project, Death Note (though I prefer the manga), Beyond the Boundary, Log Horizon, Fairy Tail, and Sword Art Online.
I have also enjoyed Hellsing (OVA), No.6, Spice and Wolf, Gurren Lagann, Devils and Realist, part of Bleach, Karneval, and quite a few other series.

Natsume and the Book of Friends / Natsume Yuujinchou, Ayakashi: Samurai Horror Tales and Mononoke, the continuation of it (it's an anime, but I think they made a manga version due to the anime's popularity),Β Akaya Akashiya Ayakashi,, Mushishi (anime-- the monster-creatures aren't exactly yokai, but it's an incredibly beautiful series and kind of fits this theme), & Spirited Away and Pom Poko, of course ~ Β Into the Forest of Fireflies' Light/Hotarubi no Mori e (anime/manga) is good, too..
