Anywhoo, these are all of them that I've scouted through all of their albums (not counting the single ones). Also, in case you're confused at the bolding of some of them, those are the ones that I plan to incorporate into my fic in some way.
Dark Chest of Wonders is a no-brainer, because it gives the impression of Tuomas meeting the Doctor as a child. This is also the song in which the most obvious allusions to the TARDIS are made: the "Big Blue" and the title itself.
Nemo is the story of the Doctor's life in its entirety, without question. There are even allusions made to the Doctor being the last of the Time Lords, as well as an allusion to Rose.
