It is complicated, my main idea was to order them in a similar way to the animals of the earth, the problem is that some species are based on different animals, so sometimes I have to choose if I place them in one or another family.

There are some groups, such as fairies and ghosts, which are difficult to classify, so I still have a lot to think about and for the moment I focus on the most easily classifiable pokemon.

For fairies and ghosts I suggest you to try with so-called dictionaries/encyclopediae on those topics, if there are pokemon based onto specific type of such creatures. An author is, for example, Katharine Mary Briggs. 
For example, Lampent and Chandelure may be classified as will-o'-wisp/ignis fatuus; Phantump and Trevenant are like a yokai type, specifically kodama; etc..
Not very helpful for your phylogenetic lines tho. Anyway, the voice 'Trivia - Origin' and 'Trivia - Name origin' for each pokemon (bulbapedia.bulbagarden.net/wik… ) may be of some help too, or at least give hints for a possible direction on how possible classify them; but you probably had such idea.
