Released Sept 11, 2007, Meet The Engineer was Valve’s third official “Meet The Team” video.

I'm torn with Apple-Engie, because while I can't say it makes no sense, I can say that there's two ponies that would fit his role better than the roles they currently fill, and Applejack herself could be allocated to a few different classes with minimal sacrifice (unless the accent means that much to you).

And Pinkie Pie deployed a Welcome Wagon in 'A Friend in Deed.' A Party Cannon in multiple episodes.
Typically, Pinkie Pie is made the Engineer, because she uses lots of gadgets and gizmos. You don't see people making Applejack Torbjorn or Symmetra or Winston. Always McCree. It was always the accent.

DoctorNotzi’s got a point, so I looked at each episode of mlp, and guess what? There is an episode where the Apple family has a factory!

So in an alternate reality that never happened the Apples had been industrialized. Actually, I can dig that answer. Still, that says as much for Big Mac and Granny Smith's mechanical skill as it does for hers. Still, that's the best defense I've received so far of Applejack being an Engineer.

There is another argument I think would make Applejack a good engineer, but I'm keeping that one to myself just to see if anyone ever makes it. I've been waiting for someone to make the argument for years, and yet no one has. It's honestly part of the reason why I still don't care for the match -- even when there is a working idea people seem to skip over it.

Well no, it isn't, because the truth is I don't pick what I pick out of spite or a desire to do different, I pick what I pick to fulfill a different set of criteria. The weird thing is that I'm using the same criteria that people use for the traditional roles, I just draw different conclusions.

Well, the whole accent and cowgirl thing kind of seals the deal. I know you might think Twilight would be a better suit, but I see Twi as more of an experimental scientist rather than practical engineer, and Fluttershy already has medic down pat.

So you're saying Fluttershy is an experimental scientist who would chop off Rarity's head and keep it alive in a hellish state in a fridge, operate in unsafe working conditions, perform experiments on her friends? Be honest. Fluttershy doesn't have the Medic down pat -- she's only Medic because of the concept that she "must be healer". That is the one and only thing that tethers her to the Medic class, because otherwise the two couldn't be more different.
The accent thing bothers me, because it's not really an argument that others can share. Nopony in the show has shown themselves with russian or scottish accents, Fluttershy is most certainly not german (Photo Finish is though), Twilight's not Australian, and so forth. Doesn't it seem kind of flimsy to use an argument that is almost entirely situational to justify a matchup? Doesn't it seem a bit wanting?

Yes, it is. But it has to be, since nopony is really a perfect match. Some might say Twilight would be a good engineer because smart. Some might say pinkie because party cannon. As for medic, again, maybe twilight because experimental. Maybe zecora because potions. Maybe pinkie because medic has a healing side and a sadistic side.

Ah, but as you go down the list it gets flimsy. Twilight would make a good engineer because of smarts, yes, but also because the Engineer class requires a bit more strategic touch than the Sniper (who, as Spy, hides in a bush until you find him then he runs away to hide in another bush). I also think Pinkie'd make a fine engineer, due to her use of gadgets, her versatile nature, her seemingly hidden smart side (she's no bookworm, but s he seems to know stuff that even Twilight misses), and the fact she seems to rig almost everything she has for party-effects. Heck, I think Fluttershy could even make a good Engineer, under the concept of being a caretaker and that the Engineer can spend an entire round without seeing battle if their team is good.

Admittedly, it almost made me choose to make Rainbow Dash the Demoman, though honestly I think Pinkie Pie might make a better Demoman, as she too likes apple cider.
