Yep, it's a lot to take in. But the main idea is easy, you convert the dark regions of your source art into a selection set (select by color, then pick a point in the drawn line somewhere dark), and in a new layer, you fill that selection set with black, maybe a couple times until its as dark and solid as you want. Then in a new layer under that line art layer, but over the page art layer, you paint with the paint tool and airbrush. After a while you can hide the original page art entirely.
I've actually found careful color choice is one of the hardest parts of the whole process, and that just comes down to practice and maybe a couple tricks, like keep all your colors 'linked' and at least a little bit related, ie they all have a common element. Another technique is to try to use the more vivid colors and darker tones in the elements closer to the camera, at least enough to re-inforce depth. Also backlighting can help a lot, especially for important content.
