Description
Below is my interpretation of this scene that occurs in the beginning of the game Majora's Mask. Hope you enjoy! ^^

As Link approached the shadowy cave opening, Tatl went on ahead to scout the area, searching for the Skull Kid and her brother, Tael. The white fairy shimmered with resentment and frustration.
“Skull Kid! Geeze, did he even realize that I wasn’t there?” The fairy sighed heavily. “Whatever… Tael, you better look after him…”
Link let his eyes wander as the fairy floated ahead in search of clues of her companion's whereabouts He was still shaken by the whole ordeal. The aches of the transformation still lingered throughout his body. He looked down at his hands for what seemed to be the hundredth time. Nothing had changed. The reality of the situation finally began to sink in. He had become a Deku Scrub, a creature that had once been his enemy. His skin had a rough, wooden texture, and his sense of touch increased dramatically. So much so, that he could feel the slightest vibrations in the air. Even his vision seemed different. Everything had a slight reddish tone to it. Not only that, but he felt a sudden craving for sunlight. The dark, cold caves were starting to make him feel sluggish.
“Hey! Didn’t you hear what I said?” Tatl chirped, forcing Link out of his thoughts.
Link simply shook his head. He wasn’t entirely sure how to speak in this form. Every time he tried, it just came out as a strange, unintelligible bubbly noise.
Tatl buzzed around energetically. “I said come check out this tree! It’s got a face on it. It looks sort of sad, really.”
The fairy then floated towards a small, lumpy shaped tree by the mouth of yet another cave tunnel.
Link followed behind, uncomfortably aware of how unbalanced he was with his larger head and smaller body. He struggled to keep his steps slow and careful.
As Link approached the small tree, he could clearly see the strange face that Tatl was referring to.
A chill ran down his spine. It almost looked like the tree used to be someone at one point. The tree somehow expressed sadness, regret, pain and emptiness, all in one pitiful face.
Link felt hurt as he studied the tree more. His heart ached in sympathy for the withering plant. Link was actually surprised with how much sadness he felt for this tree. He never really gave plants any second thoughts. He would hack away at tall grass just for fun after all. What was so special about this tree?
It was as if the pain he felt wasn’t really his own.
Suddenly, a voice forced its way into Link’s thoughts. Clear as day, the voice spoke:
“Please! Please! My soul… It hurts…”
Link gasped in shock and clasped his head in his hands as a huge shudder shook his body.
The voice spoke again, “I need you… to help me… heal my soul.”
Link wasn’t new to hearing voices, as he had used telepathy to speak to others in his past adventures. But there was something odd about this voice. It wasn’t coming from around him. It was coming from WITHIN him.
A slight feeling of panic began to take over as he looked back at the tree. This voice… and this tree…
Once more, the voice rang in his mind. “Heal me! Please! Heal my sorrows…”
Then as quickly as it appeared, the feeling of anguish and sadness dulled and the voice dissipated into nothing.
Link didn’t want to move. He could feel it. He wasn’t the only cursed one here. There was another soul trapped in this body as well.
It took several minutes for Link to realize Tatl was talking to him.
“What’s the matter with you? …Just say something! ...Please?”
Link tried to control his breathing. He slowly lowered his hands from his head, and straightened up.
“What happened?” Tatl asked. “Does your head hurt or something?”
Link looked away. As he suspected, Tatl heard nothing. But how could he possibly explain? Link looked back at the tree… or rather…
Link would have to tell her later. After he learned how to properly speak as a Deku Scrub.
Tatl perched herself on top of Link’s hat. “Don’t worry, we’re almost out of here. We just have to go through this last tunnel, then we’re out of these smelly caves.”
And with that, Tatl flew into the tunnel.
Link started after her, but stopped. He took one long, last look at the tree.
His small hands curled into fists. That skull kid made a huge mistake in messing with innocent people.
As Link continued into the tunnel, he made a vow. Somehow, someway, he would find a way to put this unknown soul to rest.

I always thought that when Link was cursed as a Deku Scrub, the soul of the Deku Scrub that the Skull Kid used was still present in Link up until he learned the song of healing. In my head, I imagine that the soul of the deku scrub kind of causes bouts of depression and sadness for Link as he and Tatl try to find Skull kid and Tael.
Well, it's just my idea anyway.
