Try colored lines this way: Do the lines all black, then lock the transparency and simply paint the lines the color you want. Its quite easy and produces similar results.

So you use the color tool like me then, assuming you're done with your lines the easy enough solution to that is to copy the linework layer and rasterize the copy (in case you need them later), and lock transparency and airbrush the little bits where the lines overlap. its what I do.

Sounds complicated o-o
I just make a new lineart layer when I wanna change colours XD;
Once I'm done I compress them all down into 1 layer and they merge into 1 Lineart.

She's based on a random Ralts I drew waaay back when I first got my Wacom Intous. Funnily enough, the colours are also similar to an alt colour for Gardevoir in the fighting game PokΓ©mon: Wild Type.
It seems Pink and Yellow just come to people naturally when it comes to thinking of alternative colours for Gardevoir.
