What's kinda weird is that Kaidan smiled at her when they met in ME3.
Then he says he "used to" know her.
Maybe he smiled because he was happy to see her but then it's like he remembered what happened and is holding a grudge again.

They should have. Shepard was like a robot there. No feelings, just talking like nothing had happened. And Kaidan do listen. Due to BioWare Shepard is just crappy at explaining.

It's not weird. He loved Shepard and now she is beck with the Alliance.
This time she isn't working with terrorists and he knows for sure that it actually is Shepard.
He meant what he said with "used to know"
It has been over two years. One spend most of that time dead, while the others spend that time in grief, survivors guilt and heart broken. Both have changed. After two years of that you are not the same person as you once where.
And we all miss him

And to be honest, I hated working with Cerberus and now they're after Shep in ME3.

Nope. Both the C-Cec and Aria scanned to know if it was her. The Alliance would have ever better equipment plus the fact that Doctor Chakwas would have most info. After having being on Earth all that time the Alliance knows that it is her. And Kaidan is Alliance ;D
So did I. No matter what they said I knew that they where terrorists no matter what. I never liked them and never will. Hopefully we might be able to get rid of them in ME3

He might not want to believe it's her because she died but then again, he wants it to be because he loved her.

The Alliance would have done their own scans after Shepard broke the contacts with Cerberus just like that they interrogated her. And Chakwas is back with the Alliance and are still with the Normandy who has been under Alliance control for weeks or months. The Alliance did the research and asked their questions. Their personal know who she is. They are not sloppy in their work xD
Be glad for that. If you had given it too him they would probably use it against you and the others.
