I think that there's just instructions on the disk and you force your Pokemon to read it (as if they can read) Or you can force them to eat it. Pokemon has pretty messed up logic.

I think you put it into some machine and you hook up the pokemon to the machine. But you seem to be able to do it anywhere. Hmm...

Maybe there is a tiny portable CD-Player in a trainers bag and you just insert the thing and let your pokémon listen to it, it sais a code that "triggers" something in the pokémon and BAM!
