He killed her because the other ninja were targeting her and since they were outnumbered and overpowered and no reinforcement, he decided that it was better to kill her instead of the enemy getting there hands on her. She was the Target. He Would of most likely be killed after if obito never showed up.

Rin was kidnapped by Kirigakure. Kakashi went alone (for some reason) to rescue her. When they were making their escape, Kirigakure FEIGNED sending ninjas to chase them. This is because they had made her jinchurriki of the Three-Tails. They were planning to send her back and set the Three-Tails loose on Konohagakure. Rin begged Kakashi to kill her, but he refused of course! When the Kirigakure ninja caught up, as Kakashi went to use raikiri, Rin jumped in front of him, thus suiciding.
