This one could have had any number of bosses, but I had to go with Junker from Bowser's Inside Story. Not only is that game incredibly nostalgic to me, but Junker was a hard son of a bitch to fight back when I first played it. I can't tell you how many times I died and had to restart AND that whole dialogue that came beforehand.
