I think that the Vision choose a wrong side in CW, I think he still has his loyalty and a slave to Tony. He made a wrong choose and cause of that it ruined any chance of getting the Vision and Wanda together. Those who see this yes in the comics they were married there relationship ended when the Vision's emotions were lost.

In Civil War, Vision said: "Our very strength incites challenge. Challenge incites conflict. And conflict... breeds catastrophe.". By saying that he meant that without control over superhumans, their actions will only bring more casualties. Vision chose the option he thought that was most logical.
And who said they ruined the option of Vision and Wanda's relationship. It advanced, they became close friends. He was the only one that really understood her. They both can't understand their powers. Rhodey eliminated Wanda from fight by soundwave attack. Vision got to Wanda, they apologized to each other. Then War Machine ordered Vision to attack Falcon. If Vision's beam would hit Falcon, it would kill him. Vision was also distracted, by his emotions towards Wanda. So maybe Vision really missed and shot Rhodes by accident, or he shot Rhodes in purpose, because of what he did to Scarlet Witch...
Although, Vision character development was far way better than in Age of Ultron. Where all his greatness was in him lifting Mjolnir. Maybe he wa able to do that, because of the Mind Gem, not because, he is so great ?
