The markings on her face are natural, many types of horses have it. Honeycrisp was designed with that in mind.
If Honeycrisp hated-not disliked- but hated all Alicorns, griffons or black coated unicorns, that would be racism. I don't think that The Syreth-Clan knows what racism is and like many of the uneducated like to throw the term around for everything, like saying that people who dislike bronies are racist, which is crazy because bronies aren't a race.
As for RD, because RD can be arrogant, Honeycrisp would get annoyed with her but she doesn't dislike her as much as she does Pinkie, because pinkie tends to be a bunch more obnoxious.

lol. from the sounds of it honey would have issues with ophelia's relative, yuganna, who acts something like pinkie but is an alicorn.Β (i didn't design yuganna myself, she belongs to a friend, but we have ophelia as part of her family)
and yeah, those markings are fairly common among horses. i've seen them often
