Try going to a really Anime convention. I went to Sakuracon about two years ago, and I found a booth that doujinshi of virtually everything. I'm just glad I was twenty when I found it. If I had seen that place when sixteen or something it would have been torture to wait years to buy the good stuff! Picked up some awesometasic Lord of the Rings elf comics.

Oh, I've been to Anime conventions and I've seen the doujins. I even bought some. I have seen Transformers doujins, but unfortunately, none for the pairing I prefer. I haven't seen them at conventions, but I've seen them online.
