Mi is a counting prefix for 3. HITOtsu = one person, FUTAtsu = 2 people, MItsu = 3 people
Ku sounds rather similar to Kyu, which is japanese for 9.
So Miku is associated with the number 39. There is always a vocaloid concert on March 9 because of this.
