Remember who is playing the role of a psychotic serial killer. To Yandere-chan and a gamer, Saikou is an dictatorial figure because of her role as the school president and the final boss of the game. She's an obstacle and suppose to be hated like all of the other rivals.

Megami Saikou was democratically elected as President of the Student Council. Her top priority is keeping the school's students safe. Spoiler alert: She becomes Empress of Japan despite not being related to Hirohito.
Also, Satsuki Kiryuin is way worse. She has thousands of students compared to roughly 100 for Saikou. She also has Ryuko Matoi as her sister.
Then again, you are right about it not being as bad as her being a Stalin-type dictator.
