This is probably a stupid question but why not give them back to Eldar ships? keeping them in an archive seems cruel to me and it may make the Eldar still angry angry. and maybe the Eldar would be grateful to find the souls of their missing brothers and sisters.

While that is true, there are no real connections between the Eldar and the Empire that could facilitate such am exchange. That and the more Puritan (read: Stupid) elements of the Imperium would likely cry bloody murder.
My Personal suggestion, if indeed you want to do the Eldar e Favour with the spirit stones: Have your Archive be somewhere out of the way, and badly guarded. So they can sweep in and take the things without having to do too much damage.
