Sorry about the overly overdue response. I've kinda been waiting to respond till I actually had the time to sit down and read a good portion of it.
Honestly, I like the idea quite a lot, especially since it puts an entirely different take on how the reader should see pokemon, especially on account of rights (especially in court), and the prejudices which both the characters in your world might have... as well as the prejudices which trainers/readers would have too. It's a perfect opportunity to really kind of explore and poke at some of these abstract ideas through this crossover.
I also like that you're trying to incorporate user-interaction into it, though like you've probably imagined... that's a double-edged sword you're handling there. It's a great way to get readers immersed into your story, but the problem is that the idea can also stagnate quite seriously and halt the story if you're not careful. On account with the pokemon battles in the story, I think you're handling them in the right way, though something you might try to do is drop some of the more mechanics of the fight and try to base it mostly on storytelling... though beta-testing/performing the fight in the games firstoff is a good way to lay the groundwork which to spin the tale and force you to think outside the box.
Otherwise, I think you need to progress the story a bit further before you can really start to get some serious technical feedback/criticism, as at this point... it seems you're still in the process of introducing characters and weaving their tales together.
