I thought perhaps it was Giovanni's Persian who decided Meowth was too close to getting his master's approval and moved because he (Meowth) could achieve his goal. I'm convinced that Pokemon is up to no good (and we never saw it battling)

well yeah. Orr... Or imagine this: Somehow, Meowth, Jessie and James managed to get Pikachu to Giovanni. And, given the power of Pikachu, he's brought to the TR laboratory to be experimented upon. Meowth didn't care at first because he did have managed to be Giovanni's favorite, and Jessie and James can work around their conscience and they did succeed, so they got promotion. Only Persian isn't happy with the situation and is trying to defeat Meowth.
But then, for some reason, Meowth had to go to the labs and saw what Pikachu had to go through. Meowth is still a Pokemon, so he certainly wouldn't want that to happen to a rival/opponent he eventually got to consider a friend. So he convinced Jessie and James to help him free Pikachu. However, of course, Butch and Cassidy are there and Jessie and James have to battle them to give Meowth the time to liberate the electric mouse. And that's how Persian found him and lash at him, to kill. That's how Pikachu and Meowth found themselves in that situation.
