Ehh Wario as the main villain honestly felt like early character weirdness before they knew what they were doing with him, I think he works better as a greedy antihero.
Though Warioware Gold did make him a villain to a degree in the last stage.

Don't even get me started. I was so peeved when I found out Wario was not the villain for New Super Mario Bros. 2. The game puts major emphasis on GOLD and GOLD COINS! HOW COULD WARIO NOT BE THE BAD GUY!? I don't even think he was in the game at all. How could such a perfect opportunity have been missed? It all just drives me crazy.

I think what bugs me the most is how nintendo sticks with the same formula too much. With Wario he's greedy for gold, he's known to brainwash people (Mario Land 2), and he has WarioWare (tons of interesting characters). I'm confident they can make a great game out of that.
