This is sad, but Lyanna did the right thing leaving Robert, he loved the idea of her and not the real her. He wanted to be part of a good family like Ned's and was using her to be part of it. That marriage would have been miserable and be no different then Cersei's marriage to Robert.
I think her dad called off the engagement between Robert and Lyanna when he learnt of hos whore mongering behavior that would disgrace the Stark family and dishoner Lyanna and he probably already knew of Rhaegar and Lyanna's relationship and was probably already pregnant with Jon by then.
