I'd like it if Linkle appeared in future Zelda games as an alternate player character, I.E. letting players choose Link's gender at the start.

Actually Linkle is technically Koei's character, like Cia and Lana, and the likelihood of her being featured in any game outside of Hyrule Warriors is impacted because of it. Featuring an OC from a spin-off is one thing, featuring an OC made by a third party from a spin-off is another thing entirely. That's not to say it's impossible. Ninty has to at least rubber stamp anything that's put out on their console and/or features their franchise so they have some control over how she's used. It's just more unlikely than you might've otherwise thought. Then again Cloud in Smash wut?

Sadly for some "feminists" *cough anita cough* it is still not enough because she wanted Link to have his sex changed (thus changing a beloved character because they want to complain about something), and as such are not happy with having a female link as long as it doesn't replace the male Link...
