My only list would be of only of Female Superheroes. Since that was what I was used to before you gave your examples.
But if I had to think, I might choose Ms. Bellum.
I'm not sure "how" exactly she makes a good protagonist. Perhaps by supporting the PowerPuff Girl's female empowerment? It would have been cool if Ms. Bellum had more of a part to the show. (The original show)

Well, since in my opinion (and the show itself pretty much all but confirmed for that matter) SHE was true head honcho of Townsville, she pretty much looks out for the girls, guides them occasionally like a surrogate mother figure, and is definitely the only sane woman who can keep the town from falling into ruins, the girls from doing something they might regret, and the Mayor from doing something stupid. I'd say Ms. Bellum and Professor Utonium are basically equal in terms of their roles on the show.
