A large zone around Hyrule's castle was still protected by a dome shield. He chose to flood the remaining part of hyrule so it could never be reclaimed by evil once and for all.
And huh... not quite sure if he actually died. I mean, giving the king was fromt a time Hyrule was not yet flooded, he should have already been long gone by the time of wind waker. But... he was still here somehow, being a boat and whatnot, maybe he his a spiritual being like a sage or something. I dunno, it is all quite confusing. XDD
