Fun Facts:
1. Leo and Fluttershy were the first to meet and fell in love, but when Twilight and Splinter found out, they were forbidden to see each other.
2. Raph met Rainbow as Mare-do-Well when he was running on the rooftops.
3. When Twilight was "forced" to introduce Flash Sentry To Don, they weren't so happy to meet one another.
4. Mikey and Pinkie almost kissed right when they met if it weren't for Raph and Dashie.
5. The turtles (especially Mikey) look up to Celestia as a mother. (Which she kinda is)
6. Princess Luna got Karai out of The Shredder's jail as Nightmare Moon and they've been BFFs ever since. (note that I posted this after the episode where she finds out about her past)
7. Rarity and Applejack helped April and Casey fight some foot ninjas, and even showed them their "ears" and "tails".
8. When The mane 6 thought they killed Sombra at the Crystal Empire, they really just sent him to New York where he was hiding until some Foot ninjas found him fighting police in self defense. They brought him to Shredder and he hired him as his "second in command" since he could even beat that tiger guy in a fight.
9. I originally was going to make Casey friends with Luna, but I didn't think Karai would be great friends with Applejack.

11. When the elements are joined, the turtles get those glowing lights like that one time in G3, April gets angel wings and a dress, and Casey gets bat wings and a gothic outfit.

Well, to answer your questions, Twilight needed to fix the mirror quickly so they could get home (they broke it the first time they all went through it) Splinter just didn't like the idea of his oldest son being with a human girl. Plus, Raph and Rainbow dash were both curious about where the two were going each night. But after Leo and Fluttershy found out they told, Leo wished he never had Raph as a brother and Fluttershy hoped Rainbow would, and I quote "Drop dead!" After that, Raph tried to find Fluttershy and Rainbow looked for Leo so they could apologize. (Rainbow didn't want to seem like a gushy soft-hearted mare, so she went as Mare-Do-Well to keep her reputation.) The two met fighting some foot ninjas and they tried to come up with a plan to fix everything.

Oh, I see. Wait a second. So the Mane 6 became humans when they were in New York? I thought they were still ponies since you said that Fluttershy wore a hat and a jacket to cover her pony ears and wings when she met Leo. Although I have seen how she looked near the end of the Equestria Girls movie. Sorry if I have confused you. On the other hand, I sure hope Raph and Dashie will be able to fix things with the two sometime soon.

Wellafter the foot ninjas were beet, Raph and rainbow found out that not only did they do the same thing, but they were followed by Mikey (who followed Raph) and Pinkie (who followed a Rainbow) Mikey and pinkie took a liking to each other right away and wanted to help too. Meanwhile Twilight was feeling bad for yelling at Fluttershy, but it had to be done. But that's when rarity and Applejack's friends came over (April and Casey) and she felt the need to talk to her mentor, Celestia, about things. Celestia, although usually comforting and supportive, actually told Twilight that she was doing everything wrong by not letting her friends find new friends, especially in Fluttershy's case. Twilight felt bad as Celestia left for some reason (to find an "old friend" of her's) and went to go talk to Fluttershy, who locked herself in her room.
(Sorry I'm late, school started up again.)

Ok, so twilight knocks on Fluttershy's door, asking if they could talk. But to her surprise, the door was actually open. When she went inside, the room was empty and the curtains were moving. She ran to the window to find it open. Fluttershy has run off! She ran downstairs to tell Applejack and Rarity the bad news.
Meanwhile, Fluttershy did run off and was now looking for Leo. Luckily for her, when she got to the place they first met, he was also there. Turns out he too has disobeyed orders just to be with her. The two of them were so happy, but then the foot ninja ambushed them. While they managed to escape to the rooftops, they weren't able to lose them entirely. Luckily for them, Raph, Rainbow, Pinkie and Mikey found them and helped them fight. At the end of the battle, Raph and Rainbow apologized and said that they would help them fix everything. But what could three turtles and three girls possibly do?

So anyway, Twilight was about to go outside to find out where Fluttershy went, when she saw Fluttershy coming through the window, followed by Rainbow, Pinkie, and three other unknown figures right behind them. The figures turned out to be mutant turtles. At first, she was getting ready to flip out, but then she realized that the turtle with a blue mask was the one Rainbow said was dating Fluttershy. Twilight then apologized for trying to separate the two of them, and they both accepted her apology. The group was at peace until spike (who was in his dog form) came up to them with a letter in his mouth. After he told Twilight it was from Celestia, he looked over at the turtles and asked "Who are they?" Twilight replied, "Oh, uh. They’re ninja turtles." "The one in blue is the guy that Fluttershy has been dating!" Pinkie added. Fluttershy and Leo blushed, but after scratching his chin for a few seconds, Spike shrugged, "Meh, I've seen weirder." XD

So anyway, a few minutes earlier, Applejack and Rarity were walking and talking with their new friends, April and Casey. When suddenly, while taking a short cut through the park, they were attacked by a bunch of men in strange black uniforms. April and Casey fought while Applejack and Rarity were just trying to stay alive. After a while, a turtle with a purple mask on came in and completely turned the tides. The men ran off and April introduced their friend Donnie. Applejack and Rarity got back to their apartment, dragging the three others along, and went to tell Twilight what they saw. But when they got upstairs, they saw three other mutant turtles. Needless to say, there was MAJOR confusion amongst the group. The turtles knew the teens, the turtle in blue knew Fluttershy, the two other turtles knew Rainbow and Pinkie... It was just a mess.

So anyway, after some confusion, the turtle named Donnie said that they had to tell their sensei about what happened. Although Leo was hesitant, he knew he was right. So the turtles lead the girls to their lair in the sewers, much to Rarity's disliking. When they got there, Master Splinter was already waiting for them, and he didn't look very happy. Leo explained what he and his brothers did and who the girls were. Master Splinter was very disappointed in his sons, and he started to walk towards the girls, making them very scared and uncomfortable, Fluttershy especially.

So Fluttershy was getting uncomfortable with Splinter staring her down. That's when Raph surprised everyone by stepping in front of her and glare back at Splinter. He told splinter that if Leo was happy, he should just let them be together instead of keeping them apart. Rainbow joined next to him and agreed. Mikey and Donnie nodded and April and Casey agreed as well. Splinter looked at all of them. He turned back to the girls and asked to talk with them for a moment. Twilight agreed and the mane six headed into the training room to talk to Master Splinter. Fluttershy took one last look at Leo who nodded and urged her forward, then she walked in with the others.

So Master Splinter wanted to talk to the girls, asking who they were and why they wanted Leo and Fluttershy to stay together. Twilight said it was a miracle since Fluttershy was normally, well, shy, and wasn't used to having a special someone. Rainbow noted it was her fault that she ran off and she realized how much they liked one another. the other girls who were brought along agreed that Fluttershy deserved to have Leo, and he her. Splinter was silent then smiled. he said he could live with this as long as it; 1. Doesn't become a problem/distraction. 2. They keep their secret. And 3. They all try to get along with each other. The girls agreed, happy for Fluttershy and Leo.

*Slight spoiler alert whether you have or have not read my Sunset Prime story* Just a heads up.
Well, Jack Darby (from Transformers Prime) is engaged to SunsetShimmer (from Equestria Girls). One night, an enemy of his, Silas, kidnaps him and takes him to New York. There he escapes to the sewers after getting beaten for a couple days, maybe a week. Splinter find him and takes him to the lair, Jack passing out in exhaustion. Once the turtles see the teen, they get to work on healing him. Meanwhile, Sunset is freaking out about Jack being taken, so she writes to Twilight for some help. Twilight gets the letter and goes to New York with the mane six. There they are about to tell the turtles about the missing teen when they see Jack asleep in the medical bay. Twilight explains he's her friend's boyfriend and they all agree to keep him safe until he can return safely.

Well, she's not biologically their mother, but she is a motherly-figure. Ya know, doing things like tucking Mikey in at night, making sure they're safe, tending their wounds, things a mother would do for her children.
