The odd thing about pokemon is that they can summon their attacks with their own power, yet, some attacks seems to produce extra mass form noting.

For example: Ice attacks can make ice (which can melt to water), water attacks summon water, some rocks attack can summon boulders and I don't think that they do it by absorbing water form the air or teleporting boulder from a nearby mountain. I mean, hydro-pomp is basically shoting water several times bigger than the size of the pokemon (especialy small ones like stariu).

In the movie a mere fight between moltress, zaptos and articuno was enough to cause some sort of world-wide disaster.

Long story short, pokemon world physics rules are weird. If water pokemons could create water out of nothing, the planet would end up underwater after a few thousands years, just because of some random battles.

I headcanon it as Pokemon using their auras to 'create' temporary water, fire, poison, energy, etc. That'd be why it doesn't get anything wet, burn down forests, or actually poison Pokemon.
But they all still do have power over the actual elements- Pichu and Pikachu store real electricity in their cheeks, for example, but they can't hold much of it- the electricity they use for attacks comes from their aura.
The fact that the attacks come from aura also means, in my mind, that most attacks can't do much lasting damage to the recieving Pokemon, as it only affects the opponent's aura. (of course in nuzlockes this is different).
It'd also explain why Electric-types aren't used as a power source, even by unlawful organizations. They can't generate infinite electricity any more than a person can run infinitely.
And... this probably also explains how nearly every Pokemon is somehow able to learn Toxic- it's not real poison!

Powerful beings like Kyogre and Groudon have the power to actually change the weather, but their power is only as limited as that of a Politoed or Ninetales unless they're agitated, or have undergone Primal Reversion.
In that case, Kyogre probably can summon real rain using its mysterious power- but even then, I still think Archie was being an idiot, and the water from Kyogre's rain comes from the same place all rain does.
In the games, he doesn't really seem like the brightest fellow. The real danger is the rain being summoned all across the world, and perhaps the chaotic winds might create hurricanes after a time, and cause tsunamis...

This headcanon has some problems, of course, but it works well enough to justify all the odd goings-on in my mind, at least.

Ideally speaking, according to Pokemon mythology, Kyogre has the power to violate the Law of Conservation of Mass. Because, in time immemorial, Kyogre formed the oceans by creating thunderstorms with massive downpours. "Formed the oceans by creating thunderstorms." Assuming that the oceans didn't exist before that point, that means that Kyogre essentially created water from nothing. Nintendo logic!

Addendum: After debating it with my older brother, we came up with the theory that Kyogre used the water from its own body to create the rainclouds, thus expanding the ocean with its seemingly endless bodily... fluids...
