Cecil did have his own agency and was able to make his own decision about this, and Carlos talked with him about the new plan before launching into it. At the same time, Cecil is also explicitly okay with the version of events he remembers, and even gave his informed approval beforehand.

TJ always feels awkward when his memory-wiping effect futzes with something important, so he's very relieved that, for once, it all worked out.
