In-universe, this particular Avengers roster is less organized than most incarnations of Earth's Mightiest Heroes as they are literally the remnants of the Avengers Machine MK XII after Dr. Weil used the Infinity Gauntlet to wipe out half of all superpowered beings in creation (regardless of morality( to eliminate any threat to his rule (and he only succeeded in wiping out half of the superhuman population because wiping out every superpowered being in creation was too much for the Infinity Gauntlet). Because of this, the Avenger Machine MK XIII is more akin to an underground resistance group than a traditional superhero team.

Not quite. Thanos is driven by either his love for death or a genuine, albeit misguided, desire to save the universe. Dr. Weil, on the other hand, is driven by hatred and wants nothing more than to make everyone's lives feel like a living death under his rule.

Well, the ending of the End Times Arc sees Dr. Weil use the Infinity Gauntlet in his possession (having reforged it from the right Infinity Gauntlet after it was destroyed by Kaguya, Master Hand, Goku Black, Zamasu, Ultron, and Sigma back in the Regenesis Arc) as the Final Incursion reaches its end to try and erase every hero in all of creation from existence in order to eliminate any possible threat to his rule over what's left of all life in existence after the Final Incursion. Not every hero in the Avengers-Verse, the Guardian-Verse, and the Vice-Verse, but every hero in ALL OF CREATION. Fortunately, given the sheer scale of this act of genocide, Dr. Weil's Infinity Gauntlet is only able to reduce the amount of heroes who exist across all of creation by half. Unfortunately, the amount of heroes from each individual reality that get erased is dependent on how close their realities were to the Worlds of Light and Darkness, the epicenter of Dr. Weil's mass genocide of heroes...and the Avengers just so happen to LIVE in the Worlds of Light and Darkness, which doubles as the NEW version of the Avengers-Verse.
This brings us to the reason why the Avengers Machine MK XIII is significantly smaller in size than the Avengers Machine MK XII. The heroes you see listed on the roster of the Avengers Machine MK XIII? Yeah...that's all that was left of Earth's Mightiest Heroes AFTER the Final Incursion and Dr. Weil's mass genocide of heroes, and they only survived thanks to the machinations of Cyber-Elf Ciel and the Maker, Manifold and both versions of Kobik pushing their powers to the limit to save who they could at the cost of their lives, and Xehanort (in his various incarnations that make up Organization XIII), Infinite, Lavos, and Knull's efforts to derail Dr. Weil's plans.

That would be true...except that the Guardians of Freedom, while suffering losses during the Final Incursion, don't have HALF their roster killed off. I said Dr. Weil manages to kill off half of all heroes in creation since a complete genocide of all heroes in creation was beyond the Gauntlet's power. I also said that the amount of heroes from each individual reality who get killed by the Gauntlet is dependent on how close their realities were in position to the NEW Avengers-Verse/Worlds of Light & Darkness, which was the epicenter of Dr. Weil's mass genocide of heroes. That's why the Avengers went from having 479/481 members to 52 members, a loss in numbers far beyond only half...and even the 52 Avengers who comprise the roster of the Avengers Machine MK XIII were lucky to survive in the first place given that they were at the heart of Dr. Weil's mass genocide of heroes. Even so, I know this is going overboard, and that's the point. Dr. Weil may want nothing less than for all life in existence to suffer a living death under his rule, but he's not just going to let every hero in existence live through the Final Incursion since they would pose a threat to his rule.
Having said that, I'll be leaving it almost entirely up to you which members of the Guardians of Freedom die in the Final Incursion due to Dr. Weil's mass genocide of heroes with the Infinity Gauntlet. I do want The Light to survive the Final Incursion, and I know Guardian-Verse Broly is immune to the Infinity Gauntlet, but you get to call the shots in regards to the rest of the Guardians of Freedom. Don't worry, though. All of the heroes who are killed by Dr. Weil will be resurrected at the end of the Final Story Arc except for the Avengers.

I made a slight update to the Avengers Machine MK XIII's roster, by the way. Keep in mind that none of the Avengers are aware that the hearts of Master Xehanort, Ansem SOD, and Xemnas are within Captain America, Iron Man, and Aqua, including them.

In fact, the Avengers don't learn that the hearts of Master Xehanort, Ansem SOD, and Xemnas are within Steve Rogers, Tony Stark, and Aqua until the final battle against Dr. Weil in the Final Story Arc, although Pinkie Pie begins to realize this before the rest of her fellow Avengers during the Weil & Omega Arc since her recently restored right eye (which has the same gold colors of Xehanort's eyes) is able to see Master Xehanort, Ansem SOD, and Xemnas next to their respective hosts (Thor is able to see Master Xehanort, Ansem SOD, and Xemnas next to their respective hosts with his recently restored left eye as well, but he dismisses it under the assumption that it's his right eye, which is partially blind due to it being crushed by Universe 10 Julie Yamamoto back in his Universe 10 incarnation, that's causing him to see them).
