It was explained in an article in the manga 
Apparently when Levi was growing up he was extremely poor and always envied the rich. He worked his hind off to save up enough doh to buy a proper tea-cup and tea, when he did- he was finally going to be able to drink it (like a rich person) but alas... when he raised the cup to his lips the handle broke off of the cup and it fell to the ground breaking into pieces. It was quite a traumatic experience for little Levi and ever since he has held his tea-cup in a peculiar way (avoiding the handle). Β

oh Levi drinks like that? i also do the same XD even when the cup got handle i will still hold the side of the cup..but it's not as weird like Levi's style though XD
