The team I imagine Skull Kid would use. I picked Ghost-Types, and some to represent some of the bosses you face in Majora's Mask.

Banette (Ghost) - It's a possessed doll. Not only is it cool, but Majora's Mask is a cursed artifact.

Mimikyu (Ghost/Fairy) - Skull Kid really wants friends. But because of the Mask, it was next to impossible for him to. But could you imagine if he came across Mimikyu, who also wants to make friends? It would be a match made in heaven.

Phantump (Ghost/Grass) - Similar reasoning here as with Pumpkaboo. Plus, Skull Kid's lives in the dark forest.

Shiftry (Grass/Dark) - To represent Odolwa.

Bouffalant (Normal) - To represent Goht.

Sharpedo (Water/Dark) - To represent Gyorg.
