As wonderful a game as Breath of the Wild was, Majora's Mask still holds its own as my favorite installment in the Zelda franchise. For some odd reason, I've always loved the surreal sense of existential dread that absolutely pervades the entirety of this game, and, so far, no Zelda game has been able to top that for me. It's also nice that this game features a villain that isn't hijacked by Ganon halfway through, so there's that too.

I'm not familiar with the Zelda game, but your comment about 'existential dread' makes me think of C. J. Cherryh's SF stories, notably the Alliance-Union and the Chanur series.
