All the Wario Land games, really! There's pirate ghosts in the Zelda: Oracles, StarTropics... there's Jolly Roger Bay in Mario 64. Cortez was a pirate skeleton, from Paper Mario, right? Good lord!

Oh yeah, Pokemon also has a pirate like villainous organization: Team Aqua from Pokemon: Ruby & Sapphire.

You're right! I wonder who on the staff is such a pirate fan?
For the sake of this point, I'm not going to include the Space Pirates from Metroid here, as they were just big bugs and didn't wear pirate hats or hooks or anything. Though the Space Pirates from Kid Icarus Uprising were also properly piratey! The rabbit hole gets even deeper!
