That is true, but that was the old twi, she has gone "full iron hoof" mode after the war though, as mentioned in the last few comics. Plus it was a 1000 years, ponies/people change a lot, especially if it is that long.(And she is not a coward, she is protecting her ponies, but it depends on how you look at it.

Getting a strong 'Changeling Queen in Disguise' vibe from her. Suspect the real Twilight is either dead or captured and that the whole prophecy involves 'Twilight' as an entity, not a specific pony. Thus, if/when they manage to depose/destroy this Twilight, the prophecy will be fulfilled, even if the 'real' Twilight does manage to die or whatnot in the process.
