This scene was heartwrenching; I think I love both versions of Yuki though. I wonder if part of the reason she changed the time line was also a way to tell Kyon she likes him or something--why else did she somewhat keep the library card memory in-tact in her alternate? And that her alternate has a deep crush on him? And she gives him the ultimate choice of Haruhi's world or her world also, as she isn't selfish.

But I think Kyon just misses his own world where he lived and grew..
A world full of fun.. that he just ignored
A world where he had more friends.. that he just didn't care that much
And so, he realized that those people around him are the ones who makes his day not boring.
He also realized that he will miss Haruhi Suzumiya-san.. (He even cutted class just to find for Haruhi's current school)
He also doesn't want to be in class with Ryoko-san, sitting right behind him for she might attempt to stab him.. again.
Yuki Nagato might had a crush in him but Kyon needs to press 'Enter' in order to make the real Nagato feel comfortable of not having emotions.

Thing is, I understand completely why Kyon chose to press "Enter" and I still feel bad for Nagato.

That was the one scene I truely had to hate from the movie. It was just so damn sad how Yuki tried to hold onto Kyon's jacket and he kept walking...TT_TT

I really hated this so obviously coming scene, mostly since I had wished Kyon would spend a little more time in the alternate universe/ time. (But I guess I would have done the same in Kyon's case. After all, the original Yuki is so much more special. 
But at least Yuki has a little more screentime in the following lightnovels (emphasis on little). Though not as much as in the fourth one.
Anyway, I've been talking about the movie for too long already, this picture is really great.
You captured the atmosphere of this scene really well, and the lineart and coloring are also very nice, and blurring the forground (Kyon) is also a nice effect.

And this is why I hate "predetermined" pairings on anime, no matter if Yuki is the most beautiful/adorable/badass/powerful/sexy/intelligent girl in the universe, Kyon will always choose Haruhi, and we know it since the first chapter. I like Haruhi too, but this kind of elements on anime/manga/comics/novels annoys me.

I know that the alternate world is supposed to be Kyon's "ideal" world, but despite the fact that Alternate!Yuki was extraordinarily adorable, huggable, wonderful, squee inducing... what was my point again? (j/k 
Anyways, despite all that, she isn't the same Nagato that he came to know and befriend. He says himself that he would like to see her develop all those emotions in the real world. That makes things even sweeter, to me at least. He likes her for who she is, not who she is trying to be.

Hmmm, so you see Alternate!Yuki as someone who Nagato is trying to be?
As for me, I saw Alternate!Yuki as who she really is underneath it all, or at least the person she honestly wants to be.
So for me, Disappearance is like one huge confession from Nagato to Kyon... and him responding "I like you as a friend." I think it's that bittersweet sentiment that really gets me... well that and me being a complete Nagato fan...

Regardless of what she wants to be like, the Nagato Kyon knows and cares for isn't like that. Not yet anyways. I don't know how far you've read in the books, or if you've read them at all, but it's pretty clear that Nagato took the appearance of Kyon's ideal girl. The problem is that he didn't come to know her that way. He wants to see her develop into that person, not be automatically forced into the role. It'd be the same if Haruhi were one day transformed into a quite normal girl and no one thought anything of it. As much as he would love that, something would obviously be wrong and he would want to get the real Haruhi back.
Besides, he says himself that this Nagato is not "his" Nagato, not his reliable savior who's protected him on so many occasions. She's just an average moe-esque type girl.
As for Kyon "rejecting" Yuki, I almost want to outright reject that idea. The later novels focus more on the her and Mikuru and seems to reveal how strongly Kyon cares for Nagato.
... Sorry, I totally didn't mean to rant. I just have a really strong opinion on Nagato and Kyon's relationship.

yes but still we will see a better version of nagato i think in season 3. i think she will speak more and not be so silent also i don't think we seen the last of the shy nagato she can develop and learn emotions again just like a robot would, i think also her limited programming natural gave her a subtle personalty like when she kept buying those masks in the crazy 8 episodes

It wouldn't be right if he had kept her that way. What she did out of fear and exhaustion was something that could be changed and Kyon made it right by being there for her. Don't go changing Yuki ^^ although Twilight Yuki was amazingly cute and I think I would've stayed. ^^'

I'm not too sure that fear and exhaustion were the only things on her mind when she did what she did...
For me it was more like this-
Nagato: "I like you..."
Kyon: "Sorry... I only like you as a friend."

Yes, but that is probably an emotion that frightened her the most. It's not impossible to rule out she did what she did because she was scared of loving Kyon.
