That silver is the son of Amy and shadow is merely fan speculation, which to me doesn't make sense as Amy would have died long before silver was born.

Yes, but they don't really know that just yet. And even then, the evil villain is the only god of this exsistance. I don't want to give away the main villain's motives right now, but it has been hinted a few times. You can try to go back and see if you catch anything, but if nothing comes up, you will have to wait until this issue is done, since this issue is when we get a look at who/what the villain is.
