So my question is: where does everybody get pairing these two up? Is that something from the movies? I don't remember them even being in a scene together in the books... Wait. There was one but they were just in the room together with lots of other Death Eaters.

Well, Snape's memory in Deathly Hallows shows that they did go to school together, but since Lucius was a prefect in Snape's first year, he'd have to have been at least in his fifth year then.

Snape started being a DE before Harry was born, and continued as a double agent for another 16 years, so he got to meet with Lucius quite a lot, I suppose, even after Voldemort's "death".
One of the people who helped developing their interaction, was Draco, who found Snape to be his favourite teacher and told his father all those great things about him.
I started "pairing" them (I'm not completely pairing them because my Snape is straight and doesn't like Lucius) as a part of an inside joke between me and a friend of mine when we were kids. She loved Lucius and I loved Snape, and we used to role-play them in odd situations. I took it a little farther, and there you are
