Ya see Samusβ suit is genetically link to her as well as all the upgrades that go with it, the PhazonΒ Suit being one of them, when a cluster, the one that gave birth to Dark Samus/ Prime Metroid, of Phazon ripped the suit enhancement off, it took almost all of Samus genetic makeup with it, so when Dark Samus finally took form, she not gain control of the suits abilities, but also fused with the genetic makeup, there by granting her her gender
