depending on your program if in Photoshop you "Merge Visible" it'll take even all the blending options. thus wouldn't make a mess. however if you'd done "merge downb" several times, then teh minor things will get all fuddled up. so yeah. stick with layer playing and merging visible only for the finishing images. also try to optimized before exporting it into a final image.
and sorry if i'm the only one who understands what i just said. i do not use the usual jabber that norm ppl use. my own flavour of tech

*squeak* you have a tablet pen?! How much did it cost? For me, I have to draw it first, then scan it in....the poor thing's really slow; i wonder why.

You need both a tablet, and a tabby pen (which will come included with the tablet) I have a 6 x 8 Intuos2 tabby... but there are other types like a graphire, graphire2, Intuos, and the new Intuos3! I like the Intuos because it has 1024 pressure sensitivity levels (twice as much as grphires) and er... better preformance quality overally XDXDXD there are various sizes according to whether you go for a graphire or intuos. (Both brands are made by a company called 'Wacom' btw) for Graphire theres: 3 x 4, 5 x 7, and 9 x 12 (I think) and for Intuos theres 3x4, 6x8, and 9x12. the 3x4 thingies just mean the dimensions of the space that you draw on. So to see what size is good for you, I might draw out that box on a sheet of paper or something and try drawing in it~... the prices can vary... Myah~ around $100-800? Pretty expensive >.< but try going to the official site wacom.com XD! You can see everything there~~

hehe, that's why i never merge them together unless i go up to 40+ layers XD the only reason they should change is becuase they have different layer modes...like it's quite bad if u merge addition with multiply...XP heh
