I'd have to say outside of Cortex (mostly because of Aku-aku and Uka-uka), N. tropy was a boss I had trouble with. But given how he built and maintains the Time Twister device, that's a given.

I liked Uka's and Cortex's reaction after cleaned Tropy's clock-

Uka: You insolent, insignificant morons! By defeating Dr. N. Tropy, you have placed us all in grave risk!!!

Cortex: Crash, Coco, you must realize that this Time Twister machine is extremely delicate. Without Dr. N. Tropy's constant care and control, who knows what it'll do??
