As Ayana Hirasaka was rushed into her families car, her father quickly dashed back in the to retrieve the rest of the family. While struggling to find the cat, the house and Ayana's family were destroyed. Through her tears, she sees the force responsible for her families death, Gamera. Suddenly, Ayana awoke in the middle of the night, shaken by her nightmare. As much as she had wished it was a nightmare, it was actually a memory of four years ago. Ever since then, all poor Ayana had ever wanted was revenge on Gamera for what happened. Little did she know, she was about to get more than she ever bargained for.

1999, three years after Gamera defeated the monster Legion and her horde. Since then, the appereances of the other Guardians in Toronto and China had appeared as well. None the less, the military was making sure that these creatures, including Gamera, were all branded threats, as not to take any situation lightly. In order to help counteract the threat, two shadowy government agents, Miss Asukura and Kurata Shinji, are called in to help, since their division specialize in these sort of things. Asukura believes that the beast, Gamera, is actually that of some sort of evil spirt that must be stopped. As for Kurata, he belives that Gamera may be working towards a different agenda.

Meanwhile, in the populated Shibuya district of Tokyo, two new, larger breeds of Gyaos had apperead while being tailed by Gamera. Gamera was able to destroy the Gyaos, but not before allowing an estimated twenty thousand human lives to be lost during the comfrontation. When the battle was over, Asagi knew that Gamera did not mean to cause all these deaths, but rather that they were simply in the wrong place at the wrong time, but who would believe her.

Later, Ayana, still attempting to cope with the loss of her family, has become a malestrom of hatred and despair. While on her way home, a strange voice began to call her. As she followed the small voice, she was soon led to her village's ancient shrine. While in the temple, Ayana finds a small egg and a black amulet. Also, Ayana finds a small slab that read, Zhuque the traitor. The egg suddenly, hatches to reveal a small tentacled creature. As Ayana holds the small creature, she decides to name it Irys, her late cats name. Ayana knows that Irys is going to grow up one day and through him, Ayana will have her revenge on Gamera. Of course, Ayana has no clue to whome exaclty will take their revenge further.

Days passed, and Asagi had been given a message by Gamera to head to a small village's temple to await further instructions. While there, Asagi found that there was nothing there in the temple and began to wonder what this was all about. While walking out, Asagi is accidentally knocked to the ground by a running boy, Kenichi. After the two explained what they were both doing at the temple, the duo found that they both were allied with the other Guardians. Soon, a huge man appeared before them and was prepared to attack, but after being reasoned with, the man said his name was Goro and soon let Kenichi out of a headlock. After a long conversation about the Guardians and the amulets, the three of themselves found that they were all conected to the other Guardians, but not the one they came to find. Suddenly, all the Guardians spoke to their friends and told them the real reason they had been summoned to the shrine. The Guardians already knew that their treterous brother had been awaken and had already left the shrine, the reason the others were there was because now the Guardians could be united once again to stop their evil brother. While they knew that the fourth guardian was gone, they could not tell were he had left, so it was up to Asagi, Goro, and Kenichi to track down were the last Guardian had disappeared to.

Meanwhile, Ayana had been keeping Irys a secret and the only other person who knew about this alignment was Ayana's school acquaintance, Tatsunari Moribe. Soon though, Irys's reveng began to become stronger and even created a cocoon inorder to become more powerful with Ayana's mana. Tatsunari was able to break the cocoon and free Ayana in the nick of time, but only for Irys to run away.

Irys still needed Ayana's help, but would need to achieve his ultimate form to have his revenge. To that, Irys began victimizing the populace and before long, the entire village and been killed. There life energy had been converted into raw power for Irys to feed and grow to become larger and more powerful. Soon, the SDF organized an attack plan to destroy Irys, only to have any attack render usless. Irys had become as big as if not bigger then Gamera now. After the battle with the military, Irys took off to the skies to further it's revenge and find Ayana.

Meanwhile, Asagi and the others fail in their attempt to find the fouth Guardian and soon learn of a new flying monster heading straight for Kyoto. As the trio watch the video feed, the Guardians comunicate agian to say that the monster is infact Zhuque, the bird of the south. Only know he had mutated into something out of a nightmare. It seemed that, while imprisoned, his revenge and fondness of the Gyaos was so strong, that Zhuque underwent a sort of metamorphosis from the proud bird Guardian to that of a mutant, godly Gyaos. So the group heads out to Kyoto to intercept Irys by assembaling the Guardians to defeat Zhuque once and for all. Little do any of them know that Ayana, taken by Asukura and Kurata, heads off to Kyoto to find Irys with Tatsunari right behind them. Asukura believes that Irys is a savior who will kill Gamera, while Kurata says that Irys and the Gyaos will consume the planet with Gamera dead. At the same time, Asagi, Goro, and Kenichi find Ayana, who they now know is Irys friend, and attempt, unsuccessfully, to get her out of Kyoto.

Still airborne, Irys is soon confronted by a group of fighters who try to, unsuccessfully, take down Iris. Suddenly, Gamera arrives on scene, fully aware of the situation and tries to bring down the evil god. Irys, being more then happy to begin his revenge with the one brother he hated the most, took on Gamera in an epic dog fight. During the high-speed battle, the SDF shoot Gamera out of the skies.

Once grounded, Ayana began lending her mana to Irys. Just as Gamera manages to pull himself up, the other Guardians arrived on scene. Gamera, Bakoro, and Jedagon united to stop Irys together. Ayana knew that if anyone would dare defend Gamera, they too deserved a taste of their vengance as well. For Irys, it didn't matter, this was the battle he had been waiting years for.

The Guardians engaged the god-like Gyaos mutant in an all out assault, but no matter what attack they made, Irys easily deflected all of them, even their most powerful attacks. Soon, Bakoro and Jedagon were hurled out of the battle field, leaving Gamera to fight his wicked brother alone. Irys soon rammed Gamera and himself into a near by train station, there Ayana and the others joined inside the station. Asukura and Kurata were killed during the buildings collapsation. As the smoke cleared, Gamera's shoulder and been pierced to the wall by Irys' dagger arm. Asagi was horrified to see her partner in such aggony. Irys soon brought his attention to Ayana, who stood before him. Though Tatsunari tried to get her away, Irys knocked him aside with one of his tentacles. Ayana was absorbed by Irys so that he could gain infinite strength and seal his vengance on his brothers.

While deep within Irys' dark void, Ayana soon learned the truth. Her deep-rooted hatred of Gamera for the death of her parents was misplaced anger, for it wasn't Gamera who killed her parents back in '95, it was the giant Gyaos Gamera fought. Looking further, Ayana found the truth about Irys' past and his axis with the Gyaos. She saw that Irys had his chance to stop this nightmare from happening, but instead made it worse by allowing the Gyaos to live, if anyone was reasponsible for the death of her perents it was Irys, not Gamera. Her thirst for revenge had vanished, but what could she do now, she was trapped within the belly of a deceptive monster.

Suddenly, a bright light blasted through grabbing Ayana and freeing her from within Irys. It was Gamera, who found the strength to free Ayana. Irys, furious, dug his sickle-like appendage deeper into Gamera's shoulder, forcing Gamera to roar in pain. Suddenly, Irys' claw began draining the life force out of Gamera and began creating fireballs from his tentacles, intent on ending his brother, once and for all. Suddenly, two massive paws grabbed Irys' tentacles and forced the blast upward away from Gamera, it was Bakoro. Just as Irys was aiming to use his cutter beams at Bakoro, reading to slice him apart, Jedagon intervened, jumped on Bakoro's back and surronded both Bakoro and himself in a multi-colored force field, preventing Irys from hitting either of them. Asagi, Goro, and Kenichi both unleashed massive amounts of mana for their partners to absorb. Bakoro hurled Irys off the ground and into the air, dislodging him from Gamera's shoulder. While Irys was still spinning in the air, Gamera placed Ayana down near the other and prepared to finish the battle once and for all. Gamera unleashed both bone claw blades and fired a massive fireball straight up. As the ball of fire came down, Gamera lifted his unsheathed claws into the air and let the fireball come down and absorb into his bone claws. The claws became surrounded in flames and grew twice their nomal length. Gamera jetted into the air and headed straight for Irys and Gamera plunged both blazing bone claws right through Irys' stomach. The energy surged through Irys and soon caused the demonic Guardian to explode, signaling the ultimate defeat and ending his rein of terror once and for all.

Meanwhile, the other tried desperately to revive Ayana, but all attempts failed. As Gamera landed back down near the others, he saw that Irys had claimed another victim, his own partner. But Gamera would not let another life be lost today, Gamera roared so loud, it was strong enough to revive Ayana. Ayana gazed at her savior, the creature whom she had once sworn to destroy, know owing her life to him. For the first time in a long time, Ayana was happy. Happy that her family could now rest in peace and that she had gained so many wonderful new friends.

Days later, Goro, Kenichi and the Guardians headed back home, knowing that their jobs had been done. As for Ayana, she could finally lead a life of her own, without holding a oath of vengance to anyone. As for Gamera, the military and humanity saw that he and the Guardians an invaluable allies and for that they were granted amnesty. As for Asagi, she could now lead a simple life, but that life may have to wait. A huge report was anounced live that a massive swarm of Gyaos were converting over Japan. With that, Asagi grabed her amulet and headed to wear the swarm was reported. Asagi could soon hear the roar of Gamera just overhead who was also ready to battle, along with an entire squadron of military fighters. The Guardians had been united with humanity once again and were ready to defy the shadows of evil and defend the Earth forever.
