Oh it's quite simple, do you use Photoshop? Anyways, it's almost the same for every software. Over your color layer, create a layer for shading and lower it's opacity (I usualy put it to 25%) Then take a dark color, and color the zones that should be in the shadows with an ordinary brush. I usually draw 2000x2500pixels drawings, and use a 9 pixels brush to shade, then the 100pixels fading brush to get the cell shading effect If you want, I could do a tutorial with pleasure! Hope I helped!
