A few reasons. One, Naoto's still not used to the idea, all this time focusing simply on her career. Before this things like "friends" and "love" were deemed unnecessary, so she's still getting used to it.
Two, she's embarrassed as hell about the idea and Souji, bless his heart, isn't helping with that.
Three, there are people outside the school who still think she's a guy, and she still isn't exactly forthcoming with correcting them.
