Well it never explained what happened to the Booker in the universe where Anna's head got chopped off, maybe it's this universe...

Actually quite think of it, maybe he's also in the run from the authorities which accuse Booker beheading his own daughter so I guess he takes refuge in a abandoned town anyways not only to hide there but also live in grief and shame as well.

But then again, maybe it's easier to hide yourself from murder in the late 19th century than it is today but then again, I'm not so sure how Booker would do to Anna's headless corpse and how people and especially the authorities would believe him...
But then again, it may also leave Booker in a jumbled mess which he might be admitted into a Asylum somewhere.

Or maybe I have a better idea, after Anna get's her head chopped off, Booker is even in a worse depression than in shown in the game, so much that he wishes to be in complete isolation which he goes to a ghost town to live in grief and shame, until the Luteces open a tear which he goes through it which wipes his memory clean which happens to be the Columbia universe which Booker then replaces Comstock's role...and since Booker is fertile, he actually has a another daughter which he names Elizabeth but Lady Comstock dies in childbirth (just like Booker's real life wife...).

...Booker visions himself as "Comstock" founding a imaginary floating city called "Columbia" but in reality though, he's nothing more than a broken man slouching in a Ghost Town....

Or maybe he doesn't have the self-esteem to do so since to him there's nothing in this world anymore he doesn't think anything would be worth it. So basically he just retreats and squats in a ghost town to live off the land sort until he is found by outlaws who happen to past by...

Well there's also happen to be a mansion house where Booker can squat in if it's really Tumbleweed (well honestly, the mansion in Tumbleweed especially interior and wallpaper somehow reminded me of the buildings inside Columbia sort of for some reason).
