Following TamarinFrog 's comic fav.me/d7ockzg , Elisa and the gang goes to Johto so Rupert can be there for the hatch. Since Vanilla was alone while laying the egg, seeing Rupert finally with her for this important moment means A LOT to her, and started crying.
Ruper was along with Elisa (you can see his horn, WHY IS HE SO HARD TO DRAW?!?!?! -flips table-)
PS. This happens in the distant future, as you can see Elisa is older now and Bea is also changed, so the main comics won't be affected by this.
