I have like five different scenarios for why this is playing out. so I'll write them below and let you pick your favorite.
Anyway, I just really like humanity's strongest lifting up a person taller than him. When Levi gets annoyed with Sam, sometimes he'll pick her up and carry her somewhere, just to prove he can, and also he knows it annoys her.

This was one of several sketches of Levi carrying Sam. I just kinda liked this idea a little more.

Levi: Alright. That's it.”
Sam: What's it?
*Levi picks Sam up, throwing him over her shoulder as if she weighs nothing*
Sam: hey, what are you doing?!
Levi: you are going to go apologize to four eyes, and you’re going to mean it this time. Then, you two need to stop spiting each other and fucking work together
Sam: put me down! I can walk.
Levi: too bad, you missed your chance
Sam: it’s humiliating to be carried by a man shorter than me
Levi: tough it out brat. If you weren’t so stubborn I wouldn’t have to resort to such measures. Besides, I’m still a lot stronger than you anyway.

Levi: that is probably the stupidest thing you’ve ever done.
Sam: Excuse me?! *Steps back but is forcefully lifted over his shoulder* “hey stop, put me down!”
Levi: nope. I’m taking you to the kitchen. You’re going to make me a cup of tea to settle my nerves after having to listen to that shit

Levi: throws Sam over
Sam: stop that! I’m not a sack of potatoes!
Levi: I’m taking you to commander Erwin. Bother him for a few minutes, and leave me alone.
Sam: put me down or I’ll slap that pretty ass of yours
Levi: do it and I’ll kill you in the slowest way I can imagine

Levi: well, if you have that much energy then-
Sam: No! Don’t you dare pick me up!
Levi:*grabs Sam and throws her over his shoulder* you’re going to help me clean the headquarters. We’ve been away for a long time and it needs a nice good deep clean.
Sam: Do it yourself you psychopath. Put me down!
Levi: nope.
