Try out the "Multiply" layer mode. Make the line-art layer at the bottom be in "multiply" mode (there's a drop-down menu at the top of the layers list) and make a new layer (with a transparent background) overtop of it, and color on that new layer - the colors will be behind any black on the layer with "Multiply" set on it. Get used to using layers next! Remember that each layer is sort of like a clear plastic sheet that you draw on, and layer modes influence how those sheets interact with each other ^/_\^
