The way he was reacting and what he said makes me think you altered a bit of his canon motives too (kinda inevitable with all the changes and world-building

I was very tempted to have a Nuzlocke (variant) series that started a cycle of a character in White, and going through every game, leading up to White 2...where a Chandelure would (hopefully) survive the Ghetsis fight in White 2 and accidentally hit him, which would destroy his soul.

Not necessarily. I misspelled my Purrloin's nickname in a Black Nuzlocke and renamed it after it died in Pinwheel Forest. Maybe that could be the case with Zekrias as well.

I think that's the point. Ghetsis didn't heal it from it's previous battle (as indicated with it being a lower level in the sequels and having a maxed out frustration). It's a shell of its former self.
