(Now i am imagining Rarity either forcing Applejack into outfits just to get her scent on them or she takes AJ's clothes and swaps them for brand-new clean/mended versions. )

Rarity: "Darling, you got a rip in that shirt. That simply will not do! I will fix it up at once" Strips her and goes off to fix it, but secretly just switches it out with a mended version before returning it. "There you go hun." 

AJ: "Uh thank ya Rares, it looks brand new." 

Rarity off screen staring at her collection.

I don't really see a problem with likeing the way somebody you like smells especially when they smell good and I am willing to bet AJ smells pretty good. So you go ahead and sniff up AJ's shirt to your heart's content rares.
