I believe you are referring to "Marina",Crystal's counterpart in the anime.You're correct,she has a Totodile.
But in the manga Pokemon Special,Crystal chose Chikorita,or I must say,Chikorita chose her,lol.
Also,she is a badass in the manga,just like the other female character there.
