I don't thing the council is given enough credit. Granted in ME1 they are both supporters of and foils for Shepard, but their job must really suck. Their decisions affect the lives of upwards of trillions of sentient beings. They aren't dictators, their job is to keep the peace. Their decisions must be made on hard evidence, no matter what the possible threat. So yeah I really sympathized with them.
If you think about it, one rash choice on their part could make what Shepard did in Arrival seem trivial in comparison.

This is true - I don't think many people view it like that though. I certainly see where they're coming from. I mean, if someone went to the president of your country and started talking about how machines were going to come and destroy our world, I bet he would be pretty suspicious as well....
At the same time, it's pretty irresponsible for them not to even consider the possibility of the reaper's existence, given that they witnessed sovereign's attack. I think a couple of other characters mentioned that it was difficult to believe that sovereign was a geth construct after seeing it firsthand.
Nonetheless, I save them in most of my playthroughs. I think it's pretty dickish for you not to save them
